Clefairy and the Moon Stone begins with Ash, Misty, and Brock hiking towards Mt. Moon. It is told that a gigantic meteor crashed into the mountain in pre-historic times, and was given the name "The Moon Stone" and thus Mt. Moon's name originated from that event.

As they approach Mt. Moon, they encounter a swarm of Zubat attacking a professor, and are quickly scared off by Pikachu's Thundershock. The Professor extravagantly expresses his gratitude towards his heroes, with Ash being quite blasé about it. The Professor introduces himself as Seymour the Scientist, he informs Ash, Misty, and Brock that someone has lit up the entire cave where the Zubats live which has angered and confused them - The lights are also affecting the Paras and Sandshrew.

It is Seymour the Scientist's job to look after the Pokémon within the cave and to protect them from harm. Seymour suggests that the troublemakers lit up the cave to gain access to the priceless Moon Stone, which has not yet been found by anybody. Seymour goes on to tell us, in rhyme, that the Moon Stone has been studied for a long time and has been found to increase a Pokémon’s power and that the attackers have come to steal the Moon Stone.

As Seymour is proposing his theory as to the Moon Stones existence a Clefairy dances past them with a Moon Stone in hand. Ash wants to catch it, however Seymour protests that he cannot. They follow the Clefairy and discover that Meowth is in the cave, which suggests Team Rocket is behind lighting the cave in order to find the Moon Stone. Just as Brock mentions that they have to stop them now before they do any more damage, Jessie and James appear, followed by their intro song and some comical banter afterwards.

Their plan is to steal the Moon Stone to power up their pokémon so that nothing will be able to stop them, however Ash, Brock, Misty and Seymour object. They begin a Pokémon match within the cave. Ash sends out a Butterfree while Brock sends out a Zubat which he claims to have caught earlier within the cave. Meanwhile, Jessie sends out an Ekans while James sends out a Koffing. While Ash, Brock, Jessie and James are in a heated Pokémon battle, Misty and Seymour escape. While Zubat uses supersonic, Butterfree finishes Team Rocket off with a Whirlwind and blasts them out of the cave.

Shortly after their celebration, Brock and Ash realise that Meowth is missing, along with Misty and Seymour. The screen cuts to the Clefairy escaping from the cave, with Meowth, Misty, and Seymour trailing behind. Meowth lunges to attack Misty. Misty sends out Staryu and attacks Meowth, she uses Swift then Water Gun which sends Meowth flying into the sunset. Brock begins to serve out Pokémon food for all of the Pokémon while Ash's Pikachu is talking to the Clefairy. Pikachu follows the Clefairy, with Ash and his friends close behind. They stumble upon another cave and follow the Clefairy into it and discover the giant Moon Stone, confirming the legend of the Moon Stone.

Clefairy places the Moonstone it was holding at the base of the Giant Moon Stone, the Clefairy begin to dance while Seymour comments on the impact this may have on the scientific world of Pokémon, and that they have their own secluded society. Ash's Pikachu and the Clefairy begin to talk, and Ash interrupts asking what it is saying - After alot of Pika's and hand gestures, followed by some comical scenes of charades between Pikachu and the gang.

The Clefairy collect all of the Moon Stones and pray to the moonstone, they speculate that may have come from outer-space. Suddenly Team Rocket re-appear behind them, Seymour threatens team rocket and charges at them, Meowth trips him over and he falls flat on his face. Seymour loses his glasses while he trips and can't see anything. Team Rocket starts up another Pokémon battle between Ash and Brock, however this time Brock substitutes his Zubat for an Onix. Pikachu mounts Onix while Ekans goes underground as Koffing unleashes a Smokescreen. Ash brings out his Pidgeotto and uses Whirlwind to blow away the Smokescreen, only to find that the Moon Stone has been stolen and that the match was a diversion. Brock commands his Onix to follow them underground, as Ash, Misty, and Brock go back into the cave to track down Team Rocket.

Meanwhile Seymour is still searching for his Glasses, when a Clefairy finds them and hands them over to him. Seymour tells the Clefairy that it's their responsibility to retrieve the Moon Stone from the robbers due to it being a sacred item to them.

It then cuts to Team Rocket riding the giant Moon Stone down the Mountain, when Onix appears in front of them - They collide with Onix and Team Rocket are sent onto the floor. James commands his Koffing to Counter and both Koffing and Onix collapse to the floor. Seymour and a crowd of Clefairy appear from a nearby hole and the Clefairy begin to use Metronome. Suddenly they begin to glow and a huge cylindrical crimson beam of light shoots off into the sky with Team Rocket blasting off!

The large Moon Stone got obliterated in the blast radius and began to float down from the heavens, and as it touches each Clefairy, they begin to evolve into Clefable.

Seymour announces that he is going to live with the Clefairy and Clefable as it is his life’s dream to find the Moon Stone.

Ash, Misty and Brock say goodbye to Seymour and begin to head to Cerulean City, with Misty looking overly concerned about heading there. Brock notices some writing on the Sign and Ash tells Brock that kids often write silly notes on the signs - It says "Gary was here! Ash is a loser!" which enrages Ash into charging towards Cerulean City with Misty and Brock trying to catch up.
